I am building a manifold for the bottom of a cooler I plan to use as a mashtun. I have seen 1/4" and 1/2" pipe used for this. I was wondering if one is more used than other or more of a 6 cents 1/2 dozen thing.

I’m not home so I can’t check what size my CPVC manifold is. But I think I use 3/8" because I feel that the 1/4" may restrict flow too much while the 1/2" may be more difficult to work with because of it being stiffer. Maybe I’ll remember to check when I get home.
I used 1/2" for mine but I don’t think there was any real logic to that other than it being convenient with a 1/2" ball valve. I will say that it’s worked well for ~240 batches.
Turns out I used 1/2" for a 50 qt cooler.

Turns out I ended up using 3/4" because I already had enough of it laying around. Did a brew yesterday with it and ended up at 70% efficiency. Not sure if that is good or not.

Your efficiency is typical. If you are batch sparging, your manifold does not effect efficiency. There are lots of threads here about achieving greater efficiency.
