San Diego Breweries June 16-21

I am headed to San Diego from June 16-21.  Already got a trip to Stone and Green Flash booked.  Looking for some local info on what breweries to hit up while I am out there, and which have a reasonable travel fare.

Staying at the Handlery Hotel on Hotel Circle.

Any recommendations?
